Greed sympathized with Yamato in the sense that neither of them are human and thus aren't entirely equipped to deal with a human's sense of things. He was pretty disturbed when Yamato decided to bring a head to breakfast, but thankfully he didn't really see anything inherently bad about it; he saw someone who did something gross as hell but who didn't really do it intentionally.

And then of course the group started to rise against Yamato so Greed had to vote for him :,D

He felt pretty bad about that, because he had nothing personally against any of the swords at all.
